If you are absolutely sure you have the shaft in the right position, you probably just need to index the lever that the shifter cable is attached to. Remove the cable. Put the trans in true neutral, by moving that lever. When you are satisfied that you are in true neutral, remove that lever from the splined shaft and attach the cable. Now install the assembly on that splined shaft, at the point where the gear indicator says it is in neutral. You my have to re-adjust the cable. But if you didn't do anything with it before you removed it to install the stator, it should line up.
