Can anybody shed some light on possible causes why I get hesitation after I put it in drive? To get moving I really have to step on the gas, and then it will engage with a jerk. It does it in drive or reverse. This is on an '09 700 XTX.

You are experiencing the Turf Saver rear end starting to fail. Arctic Cat quit using the turf saver in late 2010. Most failures seem to happen around the 3,500 mile mark (I took mine out at 7,000 miles), there are not any service parts available for repairing, so either replace with another turf saver (1,400-1,600 dollars), or do what many have done. Replace with a 700 XT, or 2011 and up Prowler 700 rear end. Also needed will be either the inner CV joints, or complete rear axles. Any Prowler 700 rear gear will work.

Been reading about the axle's and ring gear swap from a 650xt, is that still the way to go, or do I need to find a complete rear end?

Do not use use a 650 gear as it is the wrong ratio. Use a 700 XT which is the 3.6 gear set.
